You have to remember that this is the same company that thought putting a charger on the bottom of a mouse and storing a stylus by sticking it straight out of a tablet were both good ideas.
Because contrary to popular belief, most programmers are really fucking lazy.

number 1: the 1st gen apple pencil isn't supposed to be stored there, it charges so quickly its basically plug it in for a minute and you're good
number 2: the magic mouse has the charger on the bottom to hide the charger, again it charges so quickly that you plug it in for a few minutes and you're all set

The only way to even pair the Pencil is to plug it in, it takes 6-8 minutes to charge it fully. I think I can set my iPad and pencil together for the time it takes me to poop
the magic mouse battery can last about a month, which again same deal, how often do you charge a mouse that doesn't need to be charged more than once every 2 weeks if you're using it a bunch
Stop buying apple products
I bet most people would just leave it plugged in if it was done properly, ruining the WiReLeSs FuTuRe AeStHeTiC or would just ruin the charging port by constant motion.
I doubt the former as it would be a prompt for more money since they'd have to replace it.

So your solution is for the pen to not be pen shaped, or to require a third extra thing to keep track of?
not pen shaped? lots of pens have a clip similar to that. Hmm, let's see, not making it so incredibly breakable? or maybe chargeable from it's own charger as well

You plug the mouse in when you go to bed and you have 3 months of battery life before you need to plug it in again. Big fucking deal.
Apple is obviously held to a higher standard when it comes to stuff like that, simply because Apple (and Apple fans) have a tendency to shit on anything that doesn't look super sleek.
I don't think the iPad pen is a big deal (it's functional even if it looks a bit silly, though it's also a bit silly that there's no way to store the pen with the iPad), but the Apple mouse charging honestly compromises usability (if that mouse could even be called usable) - if you put the charging port at the front, you could still use it if it ran out of battery, since it'd be just like a tethered mouse. But oh no, there's definitely no way Apple could've included a little cutout in their design. No way.
For all Apple's design prowess, they really do design themselves into a corner sometimes ("Reachability", anyone?), and sometimes they seem too stubborn to come out.
There is a dongle for the pen, comes with it. I literally never use it though because all I do is put it on the table for 10 minutes and I've got a full charge that'll last me several hours. Again, this is making a big deal out of literally nothing. It looks silly, I'll give you that, but it's absolutely 100% inconsequential for the user experience because of how fast it is.
Literally googled it before I wrote it, but it apparently wasn't top news - good, though. Weird that they didn't do this before since it's not like the form factor has changed (as far as I'm aware).
I mean I might be more than a bit anal in this case, but yes, it does compromise usability compared to the alternative (obviously not by much). Imo it would also just be a more elegant solution than what Apple came up with.

No, it does not compromise usability unless you use your mouse when you're going to sleep, and you can't put away a few hours during the night to have a device on a charger. Once you wake up you unplug it and there you go - 3 months of battery life before you have to charge again. It looks goofy, I will undoubtedly give you that, but given the fast charge, how long the battery lasts and the circumstances in which you would ever need to charge, it does not compromise usability in the slightest.
It's not a design flaw if it doesn't hamper use of the product.

As much as I hate Apple, the design of the charging port of the mouse and the pen isn't really that big of a problem. Does it looks silly? Yes, but does it affect you from using the device? Rarely. Both of them have enough battery life and they charges quick enough that only a brief moment is needed to recharge the thing, which you can do when you're not using the device.
Also, where else could you put the charging port for the mouse, assuming you're keeping it's current thin/slim design. The front is too thin and everywhere else would hinder using the mouse as well.
