Is there some sort of settings to enable things such as the explosion decals to be cleared and the windows to be fixed?
If you want parts of the map to be gone, and other stuff to be fixed/change, you definetly have to edit the map yourself in hammer. There isnt something like a settings menu where you can change everything.

You mean the black spots and black holes from gunshots in the walls/grounds? Thats done by either cleaning the whole map (also resets the windows), or clearing the devals etc. inidivually which you can do in the Q Menu > Utilities > and there you can open the Admin tab and go to cleanup theres a whole list of things to clear seperatley
Bullet holes, blood, burns marks and stuff like that is decals. Don't know if damaged windows work the same.

Yes, many darkrp servers do it on a timer. No idea how it's done, you need to ask a server owner or have someone code it for you.
from my experience over the years Server owners absolutley HATE when you ask how this and this is done. I got perma banned on one just for asking how they removed the trees in that location.
So i highly recommend to not ask a owner how to do this..

got a second story even. A Stargate Server. Combined with Spacebuild. Really awesome. Spend several weeks there. At some point i asked the owner (who i had in steam by then) if he could help me setting up my own server. His response was a perma ban on the server and a block on steam.
Ofc he overreacted but who would want to help someone (as an owner) to create their own server, especially when this person is related your own one. AFAIK people want to keep competition as low as possible if they have the choice.

Well, it is a reason because he maybe wanted to prevent you from """stealing""" his playerbase which is common practice for some people.
