So my computer has a Intel(R) Core(TM) i3-4330 CPU @ 3.50GHz (4 CPUs), ~3.5GHz with about 16 gigs of RAM and a AMD Radeon R7 200 Series Graphics Card and I can't run certain games without extremely low frames, for example:
SCP: SL (30 FPS)
So I want to upgrade my hardware, so do I upgrade my processor, graphics card or something else.

Your RAM is certainly overkill for a build like that, so you won't need to upgrade that for a very long time, even for DDR3 that is!
The best thing to upgrade is probably the graphics card. Something like the GTX 1050 Ti or 1060, maybe an RTX 2060 or GTX 1660 Ti but AMD is probably better for your budget considering a lot of your parts are low budget so perhaps something like a Radeon RX 570 or 580 could suit you better not to mention they have perform very similarly to the 1050 Ti and 1060.
My best advice though is to just splash out on a RTX 2060 or GTX 1660 Ti but other people may still suggest something different. The graphics card is probably the cheapest thing to upgrade as buying a much newer generation Intel CPU or even an AMD CPU will require a new motherboard which will support it, not to mention you will need DDR4 RAM and it's probably not worth it even if you have 16GB DDR3 RAM.
Still, if you want to upgrade your CPU I'd definitely try getting an i5-4690k or i7-4790k if you can. I at least hope you have a decent enough motherboard to really drive them to their potential.
Trying to find a used i5 or i7 non k-sku would help you out massively but haswell stuff ranges from decently priced around like $40-50 all the way upto $150 for like a 6 year old cpu which would get rocked by a $70 Ryzen.
The i3 definitely isn't going to cut it and any of the R7 gpus are going to be lower power stuff that's pretty much a glorified display output at this point.
I'd try to find a used non k-sku Haswell or Devils Canyon cpu, perferably an i7 although a 4690 would be okay for a good price and then stick an RX 570 into it for around $120. If you're sinking more than $75 or so for a cpu, you might as well buy new.
Grab something like an i5-4460 (£45-£60 on ebay) and slap it in, its a straight upgrade no messing about required if you are on a budget. Upgrading the GPU too to something a bit more modern would do you a solid in terms of average FPS. Good choices are of course as stated above the GTX1050Ti (£150 for a 4GB Model on amazon) wont require you to upgrade your power supply (assuming your current graphics card uses a single 6 pin connector for power) so that saves you about £50.
Hell I'd throw in an SSD while you are at it, 240gb SSDs are getting super cheap now and will set you back £30 for an A300 kingston SSD (From amazon).
Personally that's what I would do.
