I've never seen that animation style before, wow. Seems kinda tough to do too, is he filming his screen where an animation is playing already?
I believe he's manipulating layers at the same time. You can see his cursor move at some points in the video, and at about 0:47 you can see him move his hand and stylus up along with the layer.
