On my servers control panel I have two options I'm unsure of
'Disable the JIT component of LuaJIT'
'Disable LUA autorefresh'
Right now I have JIT disabled and LUA autorefresh enabled, should I change any of these settings?
JIT is nice to have enabled. Code is immediately compiled when you save.

Not really. Only when you save your code, the server will freeze for a couple seconds run the new code and that's it.
