It's post edit. I have the sky set to black everywhere. Then I just select the black stuff with the magic wand or use the fog pass to isolate the sky.
For editing I just make sure that the lower part of the sky is a different and brighter color. If top is blue, bottom is white or light blue. Then I just use a brush called "Clouds by Mila" and play around with those.
