Has anyone got any custom ones they are willing to share, or have a link to some? e; Like buildings that are scaled correctly for a 3D skybox.
Er...almost nobody uses skydomes. For what they're worth in Source I don't even see them as worth it honestly. The only ones I can think of that use skydomes are Dear Esther and CS:S.

-Snip you edited your OP- Uhm, HL2 has a variety of 3d skybox buildings. If you care to put in the time I can suggest making your own, it's really easy: For textures to use on the buildings when you are making them, I get mine from CG Textures. They have a ton of building ones similar to what he uses (I think he actually got his off of CG Textures). Before I forget, if you are going to use the above video tutorial make sure when the model is finished you scale it down to .0625 times the size it was. Since you can't do that with 3ds max (I don't think) just use a calculator and take the dimensions then re-size the model.
CS:GO has some wonderful skybox models.
I'm not sure if the current GCFScape works with CS:GO? If it does then yeah CS:GO does have some great models as well.
I would highly recommend using propper to just make the models in hammer. You can build them full scale and just scale it down if you want more detail then you could get building it on the hammer grid at 1/16th scale. Hell, you could choose whatever scale you want and set that in the sky_camera. Anyway, propper is a very useful tool and has done wonders for me.
