Never really cried in a game, but almost shed a manly tier at MGS3, even if its plot was batshit insane.
One thing which really blew me was Shadow of the Colossus. You did all that shit just to be fucked over big time.
I shed a tear during the Mass Effect 1 ending.

Is there any need to spoiler who died in your ME2 playthrough? Pretty sure any and every party member can die depending on who you choose.
And whether or not they're loyal.
Fable: TLC, several times. For example when you get the decision to kill or spare your sister's life.
In my first playthrough when I played good I immediatly spared her life.
But I felt so bad inside when I killed her in my evil playthrough.
I cried for like a week at the end of Final Fantasy X.
