Anything that Bioware has slapped a label on has great story depth.
Mass Effect 1/2 (VERY GOOD)
GTA4 (feels like a professional mob movie)
Red Dead Redemption (Feels like a professional western)
Half Life 2
and my favorite story game (although only good for a rent because its so short):
METRO 2033.

The Metal Gear Solid series has an amazing story. The problem is that you need to play the entire series from start to finish to understand it.

[b]Max Payne 1-2[/b] - Amazing story about a man seeking revenge, told through slo-mo action and comic panels. Very noir.
[b]Red Dead Redemption[/b] - Easy to forget about the story when you have a gigantic sandbox, but it's great.

AvP (Multiple Stories), Any Monkey Island game, and Borderlands(even thought it's old.)
Knights of the Old Republic has a pretty solid story line, as well as the Thief games.
Advent Rising
Bethesda games. Oblivion, Fallout 3, etc.
Nearly all BioWare games and Bethesda.
if you want to go waaaaaayyyyy back, you could play snatcher. story blew my mind away. You can also play MGS4 and also download the MG data base. if you look at the data base before completing the game, they will put spoiler tags on them.

you kidding me? borderlands was stupid, and AvP was terrible at all stories. i think he is looking for a story with at least some depth.

I disagree on both of those, though the side quests are great.
Fable: The Lost Chapters had an awesome way of making the story feel epic and much larger than what it was, though it's an older game now and you've probably played it.
Kotor, Oblivion, Kotor 2 (not as good as the first but still great), Fallout 3 kind of, even though it's pretty short cause you can skip quite a few parts, it's still worth it though, and metro 2033 is awesome.
Pretty much any BioWare games.

I'm pretty sure there was a retrospective or summary on the web somewhere, so if you just want to start for 4 you can read/watch it.
But I might be mistaken.
The fallout series have a pretty great story, and the older games are awesome if you can look past the rather shitty 256-color graphics.

Okay, here's a list of the top story games currently out.
This is just my personal pick, so if you disagree with one of em, it's cool.
- Mass Effect(Focuses on the choices you've made and the people you meet throughout the game, personal favorite)
- Mass Effect 2 (Focuses on the choices you've made and the people you meet throughout the game, personal favorite)
- Star Wars KoToR (Focuses about the background and history of the game)
- Star Wars KoToR 2 (Focuses about the characters and also the history of the game)
- Jade Empire (Focuses on a specific issue on the story)
- Red Dead Redemption (Just really well made, and the ending is just perfect)
- Fable (Focuses on the Character's choices, Good or Evil and will show for it)
- Fable 2 (Focuses on the Character's choices, Good or Evil and will show for it)
- Bioshock 1 (Focuses on the depressing story and history of the game, and has twists)
- GTA San Andreas (Focuses on gang/Criminal life, contains a really well-made story)
- half Life 2 (Everyone knows why)
- Fallout 2 (Focuses on the dark atmosphere and gives a specific feeling when seeing the atmosphere, very well made and ALOT DARKER than Fallout 3)
My favorite classic Story games are Ocarina of Time and Majora's Mask... Good ol' Zelda.

You can easily play MGS3 as a standalone game.
TF2, Lead & Gold, Gran Tourismo and Counter Strike: Source.
In all seriousness, STALKER has a unique storyline but it is not very clear and polished. Some things don't make sense in it.
All S.T.A.L.K.E.R games, they all have an awesome back-story and an interesting storyline.
