That would definitely be Homeworld 1&2 for me. Given the course of the story, the predicament the Hiigarans were under, with Kharak (their not-so-homeworld) being annihilated and them getting forced into searching for the true homeworld, it bothered me. It really made me care for the characters and even the individual ships you controlled. Each ship, whether it was a resource collector or an advanced Interceptor, their progress and well-being mattered to me.
You're even forced to watch Kharak burn as you collect the remaining cryo trays filled with what was left of the Hiigaran population.
