This happens occasionally. Most notably after I reboot my laptop. I'll load up steam and play a game and every 5 minutes or so the game minimizes itself. It has happened to both TF2 and War Thunder and is incredibly annoying. Usually after waiting a while, the next day it seems to be fine... Or a few hours after the reboot.
There's also some weird steam error that pops up. I'll have to screenshot it and post it since I don't remember what it is but I think it is telling me something along the lines that steam is already running (but in a weird way). It's hard to explain.
For TF2 you can enable -windowed -noborder mode, which will make it impossible to minimize, but it can still lose focus.
It may help diagnose your problem, windows could be trying to tell you something via pop-up and you're missing it due to the minimize/screen-resolution change.
