mine is hands-down season 6's "Triangle". The chaotic nature of it, how it's done almost entirely in long takes, the 1930's dopplegangers of the main cast. It's just perfect. [media]http://www.youtube.com/watch?v=TIbq9TBE1rA[/media]
The vampire episode "Bad Blood" where the story is alternating between Mulder and Scullys points of view, with each of them making the other one look really stupid when they're telling it. Damn, I got all nine seasons on DVD! Choosing a favorite is difficult. [I]But[/I] if I had to choose one, it would be "The Host," the episode with that human leech thing
I remember watching this one with a floating guy then he kills him self with a tablesaw or something. It scared the fuck out of me when I was little.
Definitely the first. Before Mulder was a robot, Scully was a robot, and they were both a bit more human.
I've recently started watching this. I'm still on the first season and I really liked episode 5.

I only saw one episode there were like weird mushrooms that grew out of peoples throats
All the alien conspiracy episodes from season 1-6 [sp](before the syndicate got destroyed)[/sp] were by far the best ones. 5/5!! Out of the "monster"-ones, I really like that one where there was this telemarketer who could see the "true nature" of his supervisor, as this insect monster, but nobody believed him.

"Musings of a cigarette smoking man" was pretty great, but I don't think I have a definite favorite. "Bad blood" was fucking funny as well, though I think they went a little overboard with the spoof episodes once in while, sometimes I was just begging for some story progressing again. I also like the episode with the giant mushroom that pretty much lays out the plot for 'Inception' - not because it's better than many others in particular, but it was pretty funny when I realised it.

X-Cops, basically the X-Files filmed the same way as COPS. Stupidly funny.
As far as non-main story episodes go, "Triangle" is my all-time favorite, but I also enjoy "Musings of a cigarette smoking man" and "Unusual suspects" I also saw "Bad blood" and I also have to add that to one of my favorites. I laughed my ass off when [sp]a delirious Mulder started singing the "Shaft" theme song[/sp]
I can never get past the opening theme. Ever.
Hell money. Holy fuck that episode scared me as a child.
I liked that one episode where some machines write down stuff (like an ATM or an elevator) and push people to kill each other. I think it's in the first season. Also the very first episode was really good.
