So with this new workshop system, if I download an addon that places a model in one directory, and then a different addon that places a model with the same name in the same directory, what happens? Does one overwrite the other?

One of them gets used and one doesn't. Nothing overwrites anything because nothing is extracted from the addon.

What determines which gets used and which doesn't? Is there a sort of "load order" like in the Elder Scrolls/Fallout games?
No, load order isn't guaranteed
