I just finished SOMA. It was pretty fucking amazing. Not so much because of the horror stuff, more because of the story. It was just really good. Definitely on my top games list somewhere.

Dead Space 1 is actually pretty scary
The scariest for me was definitely...Quake 2. I basically jumped from playing Super Mario Bros. and Bomberman on my SNES, to Quake 2. I was a kid, it was my first FPS game, it was dark, everybody was trying to kill me, I was confused and scared.
From all the horror games, Silent Hill 2 by far left the biggest impression on me. Then probably Penumbra 1 Overture.
Clive Barker's Undying, Call of Cthulhu Dark Corners of the Earth and Cryostasis were pretty good, but they messed up the later parts of the game, by focusing more on shooting.
I also liked Obscure 1, if anyone heard of it... It comes with all the flaws of Silent Hill controls and camera movement, but it's a pretty good horror adventure game.
REmake, RE 2 and SH 2 would be my top 3

I went from UT99 to Half-Life :v:
Thankfully, my dad bought the anthology and not just HL so I jumped into TFC and eventually managed to get past the one part I thought was spooky to find an actually incredible game.
Dead Space, FEAR, and Outlast.
The first two I just enjoyed the games as action games with horror elements. But Outlast actually had my pulse racing at times.
FEAR is definitely one of my favorites. Not so much the scariness, the gunplay was amazing though.
Silent hill 2 is the absolute king. Other horror games can be scarier and play better though.
Penumbra and Silent Hill 2.
Eternal Darkness is a personal favorite but it's not as good. It's just a really charming cheesy game.
As much as i love F.E.A.R., it's more of a horror themed shooter than actually being scary. So I'm going to have to go with the first 4 Silent Hill games, the first Manhunt, Saya no Uta, and Condemned: Criminal Origins.

Dead Space 1 is the best RE4 that isnt RE4. Way more unsettling though.
