Depends on how fast you throw it, the harder the more chance it'll go through the fan, and the weaker the more fan it'll splat.

This, if the fan is spinning really fast or has wide blades, the tomato will almost definitely get hit and probably make a mess. Also, the chances of it breaking the fan are pretty low, someone threw a steel-toed boot into a fan at school once, it flew across the room and hit someone, so yeah, it won't break the fan.
