Yeah, you just gotta plug it in while its Jailbroken and restore it Via itunes.
You'll have to resync all your apps and shit after though.
Don't worry about jailbreaking it. It won't break it.

Done! And it seems okay, no problem booting. Took a little longer then usual, that's all. I've installed Cydia and now I'mma play with it.

You can. But you got to restore it in iTunes.
If you don't back up your shit, you'll loose everything.
the first time i restored my ipod touch, all the jailbroken apps except cydia were still installed :(
Step One:
Connect to iTunes
Step Two:
Go to your iPhone in the browser
Step Three:
Click restore to factory settings
Step Four:
Wait
Step 5:
It's done, you may now update to the latest official firmware and then later regret that you restored your iPhone.

Doesn't that just get rid of the blackra1n app which lets you download the apt front-end of your choice instead of the entire jailbreak?

You have access to more apps, and can customize the springboard. Go for it.
