MSE finds a trojan, removes it but everytime computer is restarted it reappears

Hey there, hope this is the right sub-forum
A while ago I received the S.M.A.R.T. repair virus (it bypasses user authorisation and allows a program to show on your computer, claiming your disk is fucking up and needs to be repaired. It asks you to pay for a full-version to repair the hard drive). MSE failed to stop it, so I had to download Malware Bytes (don't ask why I didn't already have it) to get rid of the damn thing. Got rid of it, all my taskbar icons are missing (that's a different issue altogether, but if anyone would know how to restore them then that would be appreciated).
Ever since then though, every time I start Windows, MSE always pops up saying it is automatically removing detected threats, then a minute later another pop-up will occur saying your computer is at risk yada yada. Open MSE and it finds "Trojan:DOS/Alureon.E". Remove it and then MSE will say you need to restart your computer. Do so, but the cycle repeats. Tried scanning computer with Malware Bytes again and got nothing. In case MSE's behaviour seems suspicious to anyone, it is definitely a legit copy, reinstalled from Microsoft site just to make sure after finding this trojan and it's still doing it.

That particular one makes it's own boot partition, so it'll be a bitch to clear.
Use a partition manager and delete the smallest partition (around 2mb).

Any particular partition manager you'd suggest? Haven't need to use one until now so I dunno what to use.
Might have infected exe files.
Which causes it to spread more.

Make a bootable gparted CD, that would be best as the virus wouldn't be running when you delete the partition.

Ok I'll have to consider this for later, but I don't have any CDs or anything related (apparently you can boot from USB sticks? Don't have mine at the moment though) to do this right at the moment. Thanks anyways.
Just install EASEUS home partition manager
