I can answer with the vast majority of these as a mixture of "the writing is utter shit" and "the anime missed out details". Power levels fluctuating based on the writing isn't exactly something new to Fate (and is normally used to put people on pedastals that are later knocked down because that's fucking cool), but Apocrypha does it in the dumbest way possible and with no sense of reason or logic.
However, regarding two of the things;
[sp]Siegfried and his Master - Apocrypha not only completely forgets to explain Command Spells, but also misses out a key detail here.
To put it simply, Command Spells are granted to Masters in order to give them up to three chances to force a Servant to do something regardless of the Servant's will or better judgement.
Siegfried's Master, being an impatient fuckhead, uses one of his Command Spells to force Siegfried to use his Noble Phantasm. The anime, however, doesn't mention that he then uses another Command Spell to stop him using the Noble Phantasm because the big leader man tells him to stop being a fucking idiot. This not only wastes two of his three Command Spells, it also makes Siegfried, already skeptical about his Master, realize that he is a complete douche pontoon.
That leads into the second part - why Astolfo and Siegfried save Sieg. Astolfo is a fucking mystery to me even now (though I'm pretty sure his ONLY REASON FOR SAVING SIEG IS "he looked pityable so I wanted to save him") so I'm just gonna ignore that hunk of shite and instead focus on Siegfried - Siegfried, already disillusioned with his Master's way of doing things and how he's being forced to fight dishonorably, flat out refuses his Master's command and then knocks him out so he can't use a Command Spell to force it. After monologuing about his backstory and how much of a shithead he was back in the day, he rips out his own heart and bestows it upon Sieg, also giving Sieg a good portion of his physical power (which is how Sieg can later do the punch stuff).[/sp]

I've avoided Fate for the longest time because it's always been a bit full of some of my least favourite anime tropes (flashy battles that are impossible to follow with power levels all over the place, weird character designs with impractical armour, and rather liberal interpretations of European culture, as a Latin major, seeing Nero Claudius as a blonde anime girl while also being a recolour of the other main protagonist is weird), as well as just being a generally long-running series with a whole bunch of different seasons which all seem to be related but not necessarily linear continuations of each other. From reading Apocrypha's synopsis, it didn't sound like it was supposed to overwrite the main canon, but I didn't expect it to be as confusing and pointless as it ended up being.
I've heard good things about UBW, though, so I might see it at some point. Apocrypha really hasn't left a great impression, but I came into it knowing that it was probably going to be fanservice at best, similar to how Off the Record was to the Dead Rising series.

Those first two complaints do not exist in UBW and Zero, which have very easy to follow action and minimal power level relevance. The inaccuracy is just something you have to deal with it, it's not trying to be a historically accurate show. but if it makes you feel better Nero isn't from UBW or Zero, she's from Extra, a series set inside a matrix like computer program. And if I recall correctly Nero being a saber clone in that is due to a computer glitch, they're not actually the heroic spirit Nero.

Apocrypha is actually the worst thing in the Fate series and is an awful starting place for the franchise. It's the most hated thing in it and it only got an adaptation because Fate/Grand Order makes billions of dollars. Apocrypha is especially bad because it overwrites everyone's favorite fate series, Zero in it's own universe. It's also especially bad because the author of it sounds like he never read Fate/Stay Night.
Flashy battles do happen in UBW and Zero but it's not done out of pointless it's more done to show you that you're witnessing great warriors fight., They're also really easy to follow. UBW and Zero also do pretty cool things with how they interpret the myths of said Heroes, mainly by anime-ing them up but it's still pretty neat. Such as Lancer's spear having the myth that once it's thrown it will never miss so the only way to counter it is if the character has something involving magic resistance in their myth.
Tl Dr: UBW and Zero have thought put into them while Apocrypha is written by a hack trying to one up the original writer of the series

Also, I want to know why Nero gets portrayed as a super important and flashy anime girl, while Caesar is portrayed as a really fat dude. That's just dishonest, no one would have been able to conquer Gaul looking like that.

Alternatively, if you have the patience for Japanese translations and lots of text, read the VN. While both the animes this guy is quoting are quite nice, Unlimited Blade Works is actually the second route out of three (you're supposed to play the Fate route first for additional impact) and Zero is actually a prequel (part of it runs on hindsight).

I don't recommend reading fate zero at all, it's really fucking boring and uninteresting and all the fight scenes are basically described as "man this will be sick when we get an anime" and not actually well written fight scenes, which is odd cause gen urobuchi can do good fight scene writing.

Nero is and has been one of the biggest problems with the Nasuverse for a long time. People love her because UMU and thats about it, then theres the person who writes her has such an obsession with making her unbareable instead of trying to make her develop into something more than a authors dream of how she percieves Nero to be which to say is a unbareable super self important brat.
Pretty certain Caesar is fat is just to contrast with Neros beauty and power in the Grand Order Rome chapter. Most of the start of Grand Order is just lol random for the sake of it. Rome is the worst written chapter by far because it is on par with Fate/Extellas love for the Umu herself.
Either way dont think too much about it, hell Edison is a lion in Fate universe then again who knows with Part 2 of Grand Order. We might get human Edison since it is going to be all about parallell worlds now. At least heavily hinted at.
The worst about Rome Chapter is that it has so many elements that could develop Nero into a wonderful character, but instead it is just the heroes going to different places while Nero is being super awesome!1! With her only redeeming part being the resolve to stand up against the original creator of Rome and defining what Rome means to her even if it is some cheesy stuff.
To be quite honest I do not find Nero that annoying in Rome, just that the potential is pretty good in Rome for a good story and the opportunity was not taken or they didnt go far enough with the conflicts Nero faced during it.
Extella is awful. Poor Tamamo.
Extella is fine and Nero sucks. So does Tamamo. That's been true since Extra started. Not to mention that Extella is primarily about the Moon Cell and the Velber, and features Nero and Tamamo mostly to continue the strings that started in Extra and CCC. Nero is definitely not one of the biggest problems in the Nasuverse, as much as she sucks. There are far, far bigger problems (and far worse characters) to look out for and wish didn't exist.
Caesar's design is just ye olde comedy relief design that Grand Order throws out like candy almost as much as the really bad, unintendedly funny designs. Or the plain bad designs. If only they had any kind of enforced guidelines and quality control for the new servant designs... Still, not much you can do when the vast majority of Grand Order blows, but at least it's not Apocrypha.
