So if you install, say, player/hwm/scout.mdl in the usermod folder, it'll replace any models with that file path in any other directories.

Usermod is loaded first, so all the models\materials with same name\paths will be overriden by it's contents

Wouldn't that only be caused if I had another scout model in my usermod folder? I'm 99% sure I don't have any custom scout models. The tf_movies scout was still there intact, but it just didn't have body groups.

Gah. Maybe i'm just blind to something completely obvious.[/QUOTE]Check to see if you're not in any SFM betas (right click SFM in the Steam library > Properties > Betas). If you are, leave them and revert to the latest build. (Back up your gameinfo first if you're doing any custom mounting)
Currently SFM has memory leak.

You are still free to apply color changes the old way without using Tkinter by editing the proxy settings in the Element Viewer

This is the best fix...so far I already am in a email chain with Stefan at valve about how to fix this perminately.
Edit:
Minor Update fixed almost all pathing issues with SFM. Puppet script works perfectly. Color scripts work perfectly. Phys script still borked....Shame.
