You could seal the tunnels, blast lots of condensed gas, wait a year, then check the density to calculate the volume of the tunnels. If it's regular levels, it has another entrance. If not, it's closed and you can do some calculations.

You didn't specify system hopping. They may seem along the way, but there's millions of miles distance here.

Don't they need to refuel on such long trips? I would assume they can do that by siphoning hydrogen and helium from gas giants.

Your engines are good enough to not have to deal with refueling on a trip like that at this point, since you're in local space.
