Server.cfg always gets loaded when the server starts, it holds shit like the hostname and such.
The map configs do load AFTER the server config, which means that the commands concerning rounds that the server set up are overwritten by the map configs.
Which is good so just do it foo, you can't go wrong untill you overwrite the server.cfg or something.
