I submitted the original files I sent them when I resubmitted the Flamenco for the Workshop so that they would fix the jigglebones. Hopefully that'll mean they'll fix the positioning as well, but I doubt they'll bother with either.

Some things get lost in translation so they do some modifications on their end to fit what they think is best.
Send one of them an email regarding the fixed jigglebones and positioning. It's not like it could hurt.

The whole reason I submitted the files was because Eric told me to so that they could fix the jigglebones.
Valve has the memory span of a goldfish though so I highly doubt it'll see the light of day.
Eric says if you don't mention it in the developer comments they WILL forget about it.
