I think it has something to do with the fact that I added some jigglebones and they weren't added to the medics bones when it compiled or seomthing so anything attached didn't load as well.

Progress report: I've spent the whole day working on the map, and except for a slight tingly feeling in the back of my eyeballs everything is going well. I just added the BLU half of the map. I still have to change the names and team properties of all BLU entities, and then I'm going to have to make a test run or two and fix any minor errors I encounter. Once that's done... I can finally release the a1 version and let the judgmental tf2maps members tear it apart. Yay!
