I think the best-case scenario, and the one scenario that that "yao" guy from his Reddit AMA alluded to, is that the regular stock and unlock weapons will be available, and the purchasable add-ons and upgrades between swarms will create a sort of unique, MvM-only version of it.
Things like Scottish Resistance with extra ammo and super fast firing/reloading times.
But yes, I think in the future, I'd definitely like to see MvM only robot-bashing weapons unlocks introduced. I think it's a given that they'll start showing up in the Workshop very soon.

The best-case scenario would be that there aren't any MvM-specific weapons -- why add weapons if we can't beat the tar out of each other with them? But there are still MvM additional attributes that are applied to weapons for that session (that way you can't start a new round with an uber-level starting loadout). Having loadout assets be completely isolated from the rest of the game makes them feel a bit wasted, especially if they offer a unique playstyle that suddenly is not allowed in the classic team v team setup.
Remember back during the Spy vs Sniper update, there were strings found in tf_english about upgrading weapons. Don't expect some drastically-different weapon upgrades, these are things that are intended to make you more potent so you have a better chance against the more difficult waves and ultimately the giantbot, they're not meant to make you change the way you play entirely as if it were a brand new weapon.
I have an idea how after mvm the war of red and blu is going to proceed.
So their bosses redmond and blutarch need to be resurrected,but with australium.
But,unfortunately there is only enough australium to revive ONE of them.
And the war continues.

During Meet the Spy, almost every single class was holding their weapon left-handed. Interestingly enough, the Spy vs Sniper update is the same update that brought the lefty-flip for viewmodels.
The same applies for the Scout/Spy holding the Sandman at the passcoded door, it wasn't until the patch was released that Spies would properly reflect unique loadouts in their disguises.

Sort of explains why he uses grenade launcher instead.
He can't even hold the shotgun, he'd probably end up shooting off his single eye with it.
He was also sober at the time, then later probably had some scrumpy during battle (since he seemed pretty off when the giant appeared). Throwing a drunk demoman shotgun wouldn't end up well.
