Remove the vertex groups from the entire bottom of the skirt, assign the vertex group its respective thigh on each side, and assign the front and back middle both thighs. That should be enough to get you started.
Also, why aren't you figuring out all this stuff in the item importer? I find it a lot easier to do rigging troubleshooting there.

If you fan the skirt out a bit more you might be able to get away with rigging it to the pelvis bone and then have jigglebones to make it flow with his steps.

I would make the hand bigger maybe? Something to put more focus on the hand. When I look at it I see the window first, then the hand. Maybe make the window(frame and everything) a little bit more translucent and see if you can't get the hand to glow a little?

The skull's positioning looks kinda funny. You may want to move it more forward, and to make the ribcage follow more of a slight curve. At the moment it looks like a few rings placed onto it.
