i think demomans default animations without any cosmetics sometimes clip with his collar, i wouldnt worry about it.

It's common for clipping to occur, unless it's something that's preventable like the Medic's hair clipping through the helmet, or unless you really don't want it, it'd be fine. Not to mention that's only for the Syringe Gun animation, and it's small enough to not really be noticeable.

Altered the vest to be more accurate to the comic, lightened the vest brown/blue, lightened the camo on the main suit and added a gradient to lighten the top, started on the glove/boot texture and added an all-class crowbar melee

If you do have overlapping faces in your UV what you need to do is offset one of the face sets. Take one of the UV shells and move it in the x direction the same distance as the size of the texture you are using. Example: select the UV shell, hit 'g's then 'x' then type in 1024 or whatever the size of your texture is.
It's like watching it devolve into a piece of concept art.

Personally I think this color scheme looks much better now, but its your model.
In regards to improving the texture, try to get some more brushstrokes in there. Also try to incorporate slight edge wear as well.

Shirt doesnt match his color palette at all. and seems to not match the concept at all.
The pants need a texture redo and a normal map.
As kibble said rigging must be an issue, but i think it has nice potential.

The shirt definitely needs a palette overhaul. The pants look just plain awkward, which is understandable due to coattails.
