The Civil Protection remain 100% human until they become a squad leader or an Overwatch/Hivemind... Once that happens, they basically become cyborgs and most of their organs are replaced with machines. Other than that, they are not different, they joined the CCA to recieve benefits anonymously such as the sex-simulation, better food and overall a better life.

Civil Protection are humans but if they have enough skill or are in the right conditon they will be sent to have combine surgey if you look later in hl2:ep1 you see combine soliders in stais without armour rigged to something so combines lose the organs that are demed ''useless'' and armour is not fused to there bodys
