Kid from Soul Blazer/Terranigma/Illusion of Gaia(They aren't the same people, but close enough that i'll accept one of them).
Oh and Surge/Chrono from the Chrono Trigger games.

If Capcom weren't being trolls with Mega Man, I would pick him. (More specifically, the one from Mega Man Legends or Mega Man X.)
But if anything, I'd say Professor Layton. (UMvC3 had Pheonix Wright, so there's no reason they can't)

And about Pokemon: I think that the second generation managed to fit the style pretty well, the third one did it too, with a few exceptions, and Gen 4+ all look like Digimon.

I think Bowser Jr might be in the game. I'd imagine he'd be as fast as Diddy Kong but he can't wall jump or do cartwheels.
