Fallout has never, ever been about an organisation so pure and untainted by evil that they have the lord's fine graces wherever they go. There is literally NOTHING that could even be perceived as evil that they do. And honestly, what fun is there in a moral choice system with two clearly labelled paths. Yes, there's neutrality, but the ending slideshow segment for the middle path is one sentence. And if you wanted to play Broken Steel, you CAN'T take the middle path, which just makes you up and die.

What? Elder Lyon's BOS didn't [B]lean[/B] to good, it was nothing but. NCR leans towards white. The Kings leans towards the white. East Coast BOS were clear-cut saints.

But they believed the human race has no future if it is "tainted" by radiation. They wanted to change the wastes into pre-war USA [b]no matter the cost[/b] and did [b]not want to take any risks[/b] (such as radiation having a negative impact on humanity in the long run).
Noble? To them, yes. To you, maybe no. You say you miss "moral ambiguity", yet ignore it when it is present?
Also, Lyons wasn't always a "messiah". Lyons, as commander of a BoS squad, burned down a city to the ground and blasted through it saving only children untouched by radiation, ignoring all others and leaving them to die without a second thought. He didn't give a fuck about the wastelanders until he realized that it also lies in his interest to neutralize the Super Mutants. Only then did he start seeing that "good is the true path - they need my help" and tried to act as noble as he could.

That's one character. We're talking about East Coast BOS's ideals and methods as a whole.
The Enclave wants to purge the Capital Wasteland of mutated beings and restore order through old-fashioned presidency, and go about it by fucking up everyone's shit, that's not clear cut anything

What do we know about the other characters? There wasn't much backstory provided about them. They might have an evil past or something, but we will never know for sure. Most of the "pricks" left, they're those guys in red-painted armor. THEY are the closed-minded assholes fanboys keep bitching about. Just look at the interrogation room in their hidden base in Operation Anchorage - they tortured someone because that was useful to them.
Lyons was, and is, the only leader the EC BoS ever had. Of course the East Coast BoS's ideals and methods are going to match his. There were few original BoS left after Lyons started playing Jesus - a lot of them abandoned him and kept on carrying out the Brotherhood's primary mission on their own (those guys in red-painted armor I mentioned earlier).
Because of this, Lyons was forced to accept wastelanders as recruits - the wastelanders are fighting to defend their own homes (against the super mutants), of course they want to support Lyons.

Pretty much this, I mean the Enclave's tactical plan is:
1. Pop into the wasteland out of nowhere.
2. Spread ourselves thinly throughout the wasteland setting up outposts with no purpose other than to exist
3. Instead of using our airpower, an advantage only we have that could potentially eradicate all other threats, just sort of randomly and sporadically send out vertibirds to bomb the same spots
4. Don't use the Space satellite nuke launcher on their massive base, just wait until they've destroyed your main base of operations and nearly wiped you out.

The bureaucracy of their ruthless actions seems so unseemly in the Wasteland, too.

The justification of their actions rests on their successful establishment of a stable empire - something which even the Legion recognizes as unattainable. All their atrocities will have gone to waste in attempting to emulate an empire doomed by its hubris.

Unfortunately it doesn't really fit in with the theme we're going for, I'd like to see this implemented somewhere else though.
