I always imagined the reapers reaped the entire universe and it just happens to be every 50,000 years that they arrive back at ours.
They probably have some kind of mass relays, that are just excluded from the milky way's system to travel between galaxies.

If the reapers can travel faster than light, they can make it back in time... And they also use mass relays to get out into dark space, so they probably have a method to get from galaxy to galaxy.
Also in Arrival, with the alpha relay it would only have taken them two days to reach Earth, but without it, it will take them two years. So they must have a backup plan or something to reach Earth so quickly.

It takes them 6 months to get from the Bahak system to the nearest relay, then it only takes them a few days/weeks at most to reach Earth. The space between solar systems is on a completely different scale to the distance between galaxies.
Maybe they have certain Reaper task forces allocated to different galaxies... or maybe our galaxy is best galaxy.

Well Shepard is badass supreme in the universe. He does stare down Reapers without flinching when they're on the ground in front of him staring down at him. If you can do that I doubt a couple of humans are going to manage to stop you. Compared to some random guys who probably don't even have half the service record that Shepard has.
