I think one of the Bioware writers confirmed (on twitter) that everyone on the Citadel died.

That doesn't excuse bad writing though. One of the most important aspects of world-building and a strong narrative is to be absolutely steadfast about adhering to the "rules" that you come up with. It is extremely difficult to pull off a twist that changes the rules, and it's a writing sin to break your own rules without explaining it.

but they weren't, were they? they were just being imperialistic (if you think that is bad you are wrong sorry), and they were uniting organics, they only lost because they all basically had the same strategy for each battle and once they reapers learned how to counter it they defeated them
personally i think that reapers were some sort of synthetic/cybernetic race that managed to win the war against pure organics and are trying to stop that from happening again (we are your salvation!)

It wanted to join the Geth, not to kill anyone or go on a rampage. It even says the only reason it self destructs is because it wants the person who took away it's chance at freedom to die too.
Sure it hated organics but all it wanted to do was leave.
