My money is on a dlc having something to do with indoctrination (but not the IT or ending related).
I hope we get a DLC in which we find more Protheans in stasis.

They obviously just gave her human female animations and didn't worry about the clipping.
You do the same sitting animation that she does in the med bay, in ME2 when talking to Samara and during ME3 when sitting on Rannoch with Tali.

Read the announcement for christ sake. it says there will be extra cinematics and scenes for the endings, providing a more personal feeling. But no changes to the ending story, it's canon.
