Does anybody else get really annoyed when people call Shepard her or she I mean he's canonically a dude on the ME1 and 2 box cover

Jennifer really dropped the ball in Mass Effect 2, however Mark Meer seems to have vastly improved.

Well they kinda have to show the character on the box art. Neither gender is canon. People default to he since that's what you do in the English language, in my moonspeak we have no specific gender words, just something akin to "it" so there's never that problem. If you're talking of a specific femshep character using she and her is fine. But I find it more natural to say "he" when talking about Shepard in general, not a specific character build.

I know a lot of people prefer Jennifer Hale, but I despise her voice acting compared to Male Shep.

A ton of games don't. For the back, they could show either gender, and list the customization as a feature.

On the note of which is "canon", I wonder which gender they'll do in the movie?

Probably Male since he is mainly who they use on the cover and such. While he's customizable, that male Shepard is still the representative character for the series.

If an ME movie is done, canon seems to point towards default Male Shep being the main character. So, soldier, and default backgrounds.

They better not do a movie on Shepard, it will screw people up. The only way it might be good is if it takes place when Humanity found the Prothean Ruins on Mars and during the First Contact War.
