I mean, they are sentient, and the programs operating inside Legion were in conflict, showing differing opinions, which means each mobile platform may have it's own small "personality". I think the best example is when Shepard asks why Legion chose his/her N7 armor specifically for repairs, and he says "No data available."
I think if they have personality, they have no idea they actually HAVE it (if you know what I mean.) It would be like giving a man born deaf the ability to hear, then expecting him to be used to what he's hearing/explain the new sensation.

A concept of religious sacrilege/secular defiance is something humanity developed in it's early days, but the geth probably never got to(because they're fucking robots). When the Geth came in contact with Sovereign, He/she/it/00010110 could probably modify the Geth thoughtpatterns so that they considerd Sovereign as a god like entity. And then the heretic function would work.
You know, did Sovereign really reprogram the geth, or is it the only explanation they could come up with ? As Arachnidus said, this might be a cultural revolution of the geth, evidence of the existence and development of their personality. But the geth are not ready to accept this, they still think that they are just robots, that they don't have (to put it poetically) souls.
If it is indeed a cultural revolution, than the Quarian-Geth Conflict is about to get a whole lot trickier. It was much easier to justify the reclamation of the Quarian territories when the Geth were just pissed off robots, but if they're truly developing their own culture and society, then they are just as other sapient organisms, in which case, the Morning War wasn't a robot uprising, it was a slave rebellion. Which would make the annihilation of the Geth genocide, not clean up.

Both the geth and the quarians made mistakes. Oh and by the way, I have been at the MEC forums all afternoon, the amount of lurkers has been record breaking. 24 guests ? FPers I assume ?
Also I'm fairly sure that in ME3 we're going to have to [sp]Kill Admiral Xen because I'm pretty sure she's so batshit insane about hacking Geth she's going to basically singlehandedly almost spark off another Geth/Quarian war with her attempts to hack them.
