I love almost every level in Call of Juarez: Bound in Blood.
The ending was one of the most fantastic I've experienced yet. [sp]The fact that you first got to watch the "ending". You were so [I]sure[/I] that he would pull the trigger. Then William stepped in and when Ray finally shot him I just sat there, watching the Bible fly and land at the ground, without actually understanding what was going on. I was terrified. Just sat there, with my knees shaking, my mind full of messed up thoughts and my eyes filling up with tears. I couldn't understand it. They really fooled me there.[/sp]. That was great!
And the game got the right atmosphere at every level, too, so I like all of them.
Otherwise I like the beginning of HL1/HL2.
The person playing can't shoot for shit, but this is the level atleast. And an epic one at that:

The Khallos express (train level) in Timesplitters: Future perfect because train levels are amazing
Off the top of my head:
Dark Carnival from Left 4 Dead 2. Everything just seems to click in this particular stage
Escape from UNATCO/MJ-12 from Deus Ex. While true, its a "they've taken all your gear, survive" type level, it just works for Deus Ex.
Contingency from MW2.
Highway 17 from HL2.
The Parish from L4D2. (Because it reminds me so much of where I live. It could be that it IS where I live)
All of Zerg campaign from Starcraft.
Half Life 2.
First level, or actually - every level before you reach lab and HEV suit.
Holy shit. They could show you whole fucking story without giving you weapon, just by making you another civilian in city 17. No need for huge manuals to describe what's going on, no need for long NPC storytalk - you just walk and look. Not in a cutscene.
