The military, or whatever cleanup personell you like, removed corpses etc. and added the morality core to Glados.
How did Chell end up at AS? Part of Valve's mysteries, like how the Zombine doesn't function without a full head.
When is it set? Again, that all depends on when you think HL1 was set. I go for the middle ground of most guesses and say 2000, a nice round number. So nothing is wrong outside AS, so it could be anything between 1 month (how long does it take for nerve gas to disappear, corpses to be cleared, and a robot to be upgraded?) and 1 day before the events of Black Mesa and the resonance cascade.
I say around 1996 or 7, mainly because there is obviously someone living in the bowels of AS while you play, or at least until recently. The way the 'Rat Man' had been living seemed to suggest that he's been there for years, and not a few days.
Then HL2 20 years later. Rough times:
Portal - 1996/7
HL1 -2000
HL2 - 2020

Why the fuck would they do that? Why would the same military that in HL1 killed everyone in Black Mesa, so must be pretty ruthless, upgrade an evil robot that just killed all the people working in a massive laboratory, especially if they are just going to leave said robot in said massive laboratory by itself, and with the means to abduct random people? When you discover the aperture science thing in hl2 episode 2, doc due says they were competing against Black mesa for funds, so it was up when black mesa was up.
All I know is that there are board rooms with presentations about Blakc Mesa titled dollars and sense, so considering they are talking about it and
1. if it were real the combine would probally arrest you for talking about Black Mesa (conspiracy against the government)
2. they wouldn't talk about it in buisness form if it had allready asploded

It's after the Portal storms. If it was during there would have been some sign of it outside. They wouldn't make it during the portal storms then show you some nice and clean outdoor place.
