Breen was just a puppet for the Combine, who would have eliminated him when he no longer serves a purpose. As for genocide in HL2, it was the entire human race. No reproduction and people being turned into Stalker slaves or transhuman Combine soldiers. To the Combine, humanity was becoming another part of their arsenal. Nothing more.
Half-Life 2's plot is just there to say that people need to work together to break from the chains of oppression, not wait for the freeman to do it.
