And yeah, some were a true pleasure to kill indeed. I hope AC2 will drag the player further into this kind of thing.
At first, I hated Psycho Mantis, but after hearing his story at the end I wished he didn't have to die.

The army in Prototype. For one thing nuking a quarantined city where there is no hope of curing the infection isn't neecessarily a problem. Especially since emo peter pan has been doing everything he can to let the problem progress. And since you are technically the bad guy in this story there is no reason to hate the army. The only guy who sympathises with you is helping only because he is as selfish as Mercer.

Blackwatch were dicks and I couldn't give a shit about them, but the Marines were truly there to help (and to take the blame when Blackwatch fucks up, another reason to feel sorry for them).

I wish for a game where the protagonist could just walk up to the enemies, and let them go home to their wives and kids. I feel bad for my enemies every now and then. Or maybe stun or taze the enemies, just killing everyone can be a downer.
Most of the stalkers in STALKER. With the possible exceptions of Military and bandits, both seem to be needlessly evil.
