Both Super Mario 64 and Super Mario Sunshine avoided this by having wide open stages that the player could explore any time he wanted. In Galaxy, half the time there were at least five places you could only visit in one mission. Galaxy was a step backward from 64 and Sunshine in terms of freedom to explore, among many other things.

I remember being able to explore a wide open space in Mario Galaxy and was actually lacking that in Sunshine. And if you're going to complain about linearity, why not throw Half-life 2 in there since it was originally marketed as free-roam. I still enjoyed it, but you can't deny it was basically a pipe-run.
I loved super mario sunshine, but that's it.

Freeroam? In MY Half-Life?
There are only places in the maps to explore, I never remembered that it was marketed as a free-roam game. Otherwise it would look like Wolfenstein (2009), except that you'd a map the size of San Andreas where everyone is trying to kill you and you have one wanted star at the beginning.
And yes, Half-Life (2) is pipe-run. Just like Call of Duty, Medal of Honor, Halo and about every other shooter in existance. Still, in most of the case you have to go to point A to B(more points there) to A to C(more points there) to A to D to E to F to E to G. Chapters "Blast Pit" and "Nova Prospekt" are the perfect examples of it.
That concludes that yes, Half Life series are pipe-run, but in a good and mostly un-repetitive way.

There were like 3 galaxies where you had one big planet to explore. Most of them were "fly autopilot from tiny planet to puzzle area that you only visit in this mission"

Yes I agree, but I remember when it was in the beta stages, Valve had marketed it as a free-run. I am not saying it's bad that it was linear, I think it contributed greatly to what made Half-life 2 a great game and its atmosphere, I just think that if you're going to tell me Mario has bad games and compare them to Gordon's games, you probably shouldn't be saying Mario's games are too linear since someone could just as easily counter that with Half-life 2.

Considering I haven't played Galaxy for like a year, it would be hard for me to prove you otherwise other than I remember it being less linear than Sunshine.
