You can keep shooting at them. If you are assault, then whip out your minigun (Which you should probably have out all the time anyway) and just spray until you hit him, then he will become visible again.

I have the minigun out at all times but it's hard to know where he runs off too, I can't just spray an area and ignore the 500 enemies behind me.

It's even more annoying when you use the tremor launcher or the rocket launcher. Sure, there's splash damage, but not enough to kill the recon unless you get a direct hit.
