There's some kind of rare bug that causes only the watcher/launcher to kill but not the minecraft server itself. TCAdmin loses it's handle on it when that happens, and ends up starting another server. I'll try and fix that tonight, but I've fixed your problem. As an FYI, you can stop the server inside the game by typing //stop
