This was a base that I assembled with a few of my own, very well trusted friends on a server before it went down.
Underwater domes. Completely TNT-proof on the outside. The only thing that could possibly bring us down is someone killing us in a fight.
The center dome is where we store all our faction things as well as do our ordinary business. The domes branching off nearby are our personal rooms, where we can do whatever we want with them.
So not only was it luxurious and safe for the faction, but each faction member had their own personal room.
The entrance to the base was also insane.

Two airlocks (one of them was behind me, a pathway from the nether) separated by two doors. The doors will open with a pressure pad. If this was a player outside of our faction that entered the base, they would have been trapped in that airlock.

This is why I hate clocks with a passion.
An easy idea for a gate is just two sticky pistons with two blocks. example:

You can add blocks on top so nothing can jump over the wall. I'll try to make it and actually show you but hell if I know where those damn slimes are. Speaking of which, does anybody want to play survival and start up from the beginning?
It's possible to make a 3x3 gate. Although the piston block has to be one of the 3x3 blocks, it still works well and isn't that hard to manufacture.

3x7x9 Is the smallest you can get for a 3x3 piston door, and none of the blocks have to be piston blocks in the 3x3.
Also, sure you can make a simple 2x2 door with 4 sticky pistons, but it's way more fun to make bigger doors.

Personally, i've just thought of a siege strategy to damage the domes from the outside with TNT; even if it is deep, one could acquire a breathing helmet and a lot of Sugar Canes (plus health pots), providing a safe breathing environment for Operation Fall of Atlantis. With proper air pockets established around the glass, TNT could be placed effectively and, untempered by water, could be detonated to shatter the glass and let in a flood. It'd take an organized effort but it would probably work.
So, for players on PvP Faction servers, that is how one could successfully besiege an underwater base, in theory at least.

Or, ya know, they could trigger some TNT and put something that occupies water over where it turns into an entity (signs, ladders, sugarcane, etc.)
I think most faction server has some protection that prevents you from placing blocks next to other faction bases.

Yeah, this is what my base relied on and took advantage of. I can see that some servers would have different rules on that, but the rules on the server I was on were mostly default rules. One of the different rules was that a player would lose more power than normal if they died.
And even if there was somehow a way to get in, the efforts would likely be noticed by a member before they can get in, due to how slow such a process would be. The only likely solution I can think of is someone placing pistons at the edge of the land and pushing blocks INTO the land.
Also, there is a crapton of doors surrounding the entire place if they managed to breach a hole into the base. It would take a lot of effort to get to the center of the place.

Well, you'd have to work quickly obviously, maybe even drink an Invisibility Potion and have the Breathing Helm be of a similar colour to water (it'd need to be Leather in this case, or maybe Diamond if the water-colour is similar in hue), so it'd be nearly impossible to see the Sapper.

Why should it matter if you were spotted? How are they going to fight you underwater?

You're supposed to break into their base normally through external means. This means cracking out a TNT cannon and launching it onto their structure. Typical surface base? Throw TNT at it, or fire charges if it's made of wood. Underground base? Carpet bomb it.
Underwater domes can't really be affected by TNT unless a lot of effort is made to make it vulnerable to TNT.

Why can't any attackers just place some signs on the glass dome to create the air pocket, then place the TNT in the air pocket? It should only take a few seconds, right?

With the factions mod, players aren't allowed to place blocks in another faction's territory, signs included.
I wouldn't know, I haven't played Minecraft in a while. Am I simplifying it too much?

In vanilla minecraft, it would be very possible to just simply break a hole in the glass.
In faction mods, this isn't the case. They have restrictions in place. You should look up faction mods to see how they work.

You can't raid another faction's base, I'm assuming you can't steal from their base because of those chest lock mods, and you can't harm their crops or buildings or ports (and farm animals, maybe?) Then it just becomes a game of killing each other futilely for the sake of war, only to respawn and repeat the process. At that point, why even have a fancy factions plugin?

The point is (at least playing it default-ly, you can adjust damn near anything) to kill players on the other team, which lowers their 'power'. Once their power is lower than the number of chunks they own, then you can start taking their land.

I tried this pack and thought it was lovely. However, I noticed that hitting blocks in that mod made them glow. So I spent 30 minutes trying to fix the bug, but when I looked in the texture pack files it turns out that the glowing was an intentional property of the pack and I felt really dumb.

Factions... how they work.
You can start or join a faction when you start out on a server. You can get players to join your faction.
You have 10/10 power that contributes to that faction that you join or start. Each player that you add will contribute an additional 10 power. So if there was a faction of 2 players, the faction would have 20/20 power total.
With 1 power, you can claim 1 chunk of land. So if you were a faction of you and only yourself, you could claim up to 10 chunks of 16x16 land.
If you die, you will lose power. The amount of power lost depends on the server's settings. So you could lose 2 power upon death for example. That would make your power contribution 8/10.
If a faction's power goes below the amount of land a faction owns, this means another faction can take over that land. Meaning you have to kill players in order to weaken a faction. Therefore, if a faction has 18 power and 20 land, a player from another faction can take that extra land that they have too much of.
Your power contribution will regenerate usually by 1 per hour in the server.
Factions can lose power through players leaving the faction and the players presenting inactivity as well. Degeneration, to be exact.

That's what I love about it though. The skill is more in strategy and preparation than it is in the actual combat, and when you get really get into a feud with someone else it's great
