you need an XOR gate for that.

Yeah, I think you could either hook buttons at both ends to a t latch or levers at both ends to a XOR gate. Use Redpower gates since this is Tekkit.
I haven't even looked at redpower yet, I shall do that soon.

You should make a video on automating processes and how to deal with overflow.
The best way to avoid overflow is to never use Buildcraft pipes. Use redpower tubes instead. They won't leak items and are better in a lot of other ways as well.
When making complex setups like factories, overflow can still be a problem even with the superior RP tubes. The best way to go about solving overflow problems depends a lot on what you trying to do and the specifics of your setup.
Usually I use either exact timer settings or a restriction tube leading back into either the input of the machine (if applicable) or into a bank of overflow chests with an incinerator on the end as a last resort.
