The guns are sidegrades.
If you can't aim for shit to aim at weakspots, if you can't position yourself and time the shots to decrease the disadvantage of lower alpha, and if you are low on money, use the 100mm.
The 90mm gives you higher POTENTIAL firepower you won't be able to utilize every time and it depends on your capability to do so. You can deal more damage, you can keep enemies permatracked, you get better chance of setting shit of other people on fire.
The 100mm gives you more certainity you do at least SOME damage, as you are more likely to pen and you will deal more damage if you can't get more than 1 shot.
