This ship magically redesigned itself while half destroyed.
chances are we're spending 10, maybe 20 minutes on the ship at most. even then it's not like they made it look ugly. it's still a ship.

See, I'm not too sure about that. The way the Didact is portrayed in the books just isn't consistent with an "evil". He's actually kind of a total bro, at least, later on.
Lets for a second throw everything we've seen that hints to the Didact and his possible intentions out the window. What other roles could he play in halo 4 and beyond?
It's entirely possible he's just dead, taken out with the Librarian when the Array activated.

I feel like there is actually no point to expect Cortana not to go metastable.
I mean, she's already supposed to be the smartest and most useful A.I. ever invented since she's a flash clone of Halsey's brain. Just like John is the luckiest and most hyper-lethal Spartan (and originally the best, being the only one left). So as our two main characters, Chief and Cortana are the most unique of their kind--hence the narrative justifies following them. It really wouldn't shock me if she went metastable. Hell, she's apparently past rampant swimmingly, still being pretty coherent in the gameplay footage.
Plus, two more games to think about after 4. They'd kill her off just as they would Chief...i.e. at the end, if at all.
