Apparently, the surface/main structure of the armor is comprised of nanites, and Cortana can rearrange them to more optimal forms with enough time and resources.

I don't know, I've heard worse. I guess if they go with the idea of FUD having refit tech because of the fact that it was one of the few ships sent to the Ark, and Cortana having several years and access to the Mark VII specs, it's not the stupidest thing they could go with. It looks like a bastardization of the Mark VI, which is what you would expect from an attempted upgrade.
Though, I imagine the Chief would wake up while FUD is crashing/exploding, notice he's wearing new armor and deliver a flat "What the fuck did you do to me?".
I actually rather like what appears to be the "starting" armor. Except for the colored part of the under-suit and the big chunk that surrounds the back of the neck.
Also, I've just realized that the human forces took a near 100% loss of personnel during the Battle of the Ark. None of the major figures (Johnson, Chief, Keyes) made it back, and we don't see any human ships leaving, though I suppose some could have evacuated with the Sangheili fleet when High Charity crashed down.
I think I'm the only one who accepts Halo 4 for what it is rather than fucking bitch about it all the goddamn time. The armor looks fine, the only thing I'll probably change is the helmet. Don't get me wrong, it looks cool, but it isn't my style. I like the EOD-esque visor though.

Can't say that I've heard much of Halo 4, but everything that I have has been great. So yeah, no complaints here either, at least for now.

Considering the UNSC's MLG Pro Sik shot skills at dealing with the Flood, I'd assume you are completely correct.
Plus there was only a single human ship that came, the FUD, which only a single person made it back to Earth on.

I can accept it but the one thing that still pisses me the fuck off is the Chiefs armour, they've literally given no indication of what the fuck it would be.

It says in [i]Glasslands[/i] that the armor plates are made of nanites and can reconfigure themselves. Cortana probably used her advanced knowledge of the Forerunners to upgrade the armor significantly.

I guess FUD's fusion reactor was still online, and the back hull of the ship was relatively intact. She was likely able to transfer herself into the ship's systems and move back and forth between the Chief's armor and the ship, or left fragments of herself (we know she can do that as per the books and Reach).
