Pretty much any game where you lose a character due to your actions. Like in New Vegas, I forgot to do Rex's mission, felt pretty bad when his slide appeared on the ending.

Didn't cry, but the end of Dragon age origins and Mass effect 2 got me.
It really got me once in Empire: Total War after I had spent around 60 in-game years building a magnificent empire as Prussia expanding all across Europe, only to have people in Austria rebel and cause a chain-reaction of unrest. My last stand was in Finland and it occured to me simply that nothings lasts forever, and that my greedy expansionism had upset the people who I was supposed to be fighting for. Not very emotional, but it did give way to thinking through my next game.
in new vegas during dead money. just hearing vera's hologram keep on living her last moments again was awful.
Cried at the end of Red Dead Redemption.

Im quite fussy when it comes to games where a character dies for real regaurdless of what Mission or whatever, Particulary valkyria chronicles. ...Well, i say that, and Fire Emblem makes me Rage. The game of restarts as its called. I suppose MGS3 had invoked strong emotions too, And MGS4. Didnt feeling anything at the end of episode 2 though.

It wasn't fear, it wasn't sadness, it wasn't triumph, but shit. I felt something watching that bit. It is hard to describe it actually.
I didn't even had a PS3 when MGS4 came out so I looked up the ending on youtube and the part where Snake [sp] is at the gravestones with big boss[/sp] made me tear up.
