The Thief games have the best cutscenes ever but I really can't pick a favourite.

The audio is awesome with surround sound.
Timesplitters: Future Perfect has some really funny and creative cutscenes. Company of Heroes has some actionfilled scenes too, and I love NIS(it's where you can make your own cutscenes) it's really great.

That has jack shit to do with the quality of the cinematics.
I seem to remember Mafia having pretty cool cutscenes.
I really can't decide which is best, but pretty much anything Blizzard has made is amazing. StarCraft, WarCraft, Diablo and World of Warcraft all have some seriously high quality cinematics packed in there. And stop whining about WoW, this is about cinematics, not the game.
I'm also getting StarCraft 2 just for the awesome cinematics they are sure to make. Blizzard does not disappoint.
oh, and EVE Online is a honorable mention. Their trailers/cinematics are always beautiful.

Love the ending in Red Alert 1, when you find out that the soviets is actually infiltraded by the NOD, making the C&C and the RA universe one, and not two parallel ones.

Tis a music video but has loads of nice clips of Ground Control II, I especially love it that the woman looks like she's rockin' out to the music in the buggy.

Yeah, but a lot of people hate anything to do with WoW rather than just hating the game.
Personally I think cinematics are stupid and they shouldn't hide the games graphical limitations behind them.
Uncharted 2 and MGS4.

I love the World In Conflict New York cinematic to be the best one I've seen. Looks awesome and it really captures your attention.

fable 2 tried to get rid of cinematics but it made the scenes shitty as hell

I also quite enjoyed the somewhat cinematic experience CoD: WaW offered. The one moment I loved was all of Vendetta.

And then: Oh wow, these graphics are shit and everything feels so stiff now.
World of Warcraft has some pretty sweet cinematic effects at the end of some quest chains, and in some dungeons.
