Megaton explosion was disappointing IMO. It doesn't help with Fallout 3's robotic animations where Mr. Burkes looks like he gets hit in the head and walks back normally.

Metal Gear Solid 4's cutscenes were all really amazing. My favorites so far, though, have to be Saints Row 2's cutscenes. I just watched the one where [sp]you get kidnapped by the General (Sons of Sameidi leader) and drugged.[/sp]

Besides the gameplay itself, Shadow of the Colossus had some amazing cinematics. There were maybe two large cutscenes, but they were some of the best ever. Even the intro is very unique and heartfelt.
