You need to leave the gym and go to one of the docks to trigger a cutscene (I believe it's the second one from the far right side). After you triggered the cutscene go back to the street with the gyme and you'll see the gym leader further down with some Team Plasma, go and fight them to trigger another cutscene. After all that you can enter the gym.

Well, it tells about evo methods, but not about why they should be swapped.
I'm pretty sure when it explains why you need to swap specific pokemon to get specific pokemon to evolve it is clear why they're scattered on the list.

The main new addition to the pokemon evolutionary system is a new style of trade evolution.
Previously, pokemon evolving by trade just needed to be traded or have a hold item.
However the new pokemon only evolve when you trade them specifically with another pokemon.
This explains why their evolutions look slightly different than you think they would with others believing association would be with other pokemon.
